The Fond du Lac County Code Enforcement Office administers the floodplain, private onsite wastewater treatment system (POWTS), shoreland and non-metallic mining ordinances, which it describes as State-mandated ordinances administered mainly at the county level. Under Fond du Lac County's Shoreland Zoning Ordinance (Chapter 44, adopted March 17, 1971), land use permits are needed for building, decks, patios, filling and grading and removing shoreline vegetation within 1,000 feet of a lake, pond or flowage, 300 feet of a navigable river, stream or creek, and the landward side of the 100-year floodplain.

Fond du Lac County adopted a Private Water System Ordinance in 2009. The Code Enforcement Office enforces the proper abandonment of wells that are no longer in use or not code compliant, which matters on farm parcels that already carry an old well.

Kettle Moraine State Forest in the southeastern part of Fond du Lac County is a 10,582-acre portion of the 27,725-acre northern unit. The county describes glacial landforms there, including drumlins, kames, eskers and kettles, with campgrounds at Mauthe Lake and Long Lake.
